Spatial Transcriptomics service

Explore gene expression mapping within tissues using 10X Genomics' Visium technology, offered in collaboration between the HIST'IM, GENOM'IC and BIOINFORMAT'IC core facilities.

Since 2019, we have been supporting teams in their spatial transcriptomics projects. In 2025, the acquisition of CytAssist now makes it possible to work with V2 and HD slides on frozen or fixed tissues.


Inter-platform collaboration for comprehensive expertise

Each project begins with a preparatory meeting with the three platforms. This allows us to assess the feasibility of the project, choose the most appropriate technical approach, define a realistic schedule, and provide a detailed quote for each stage.

What our service includes :

🔹Initial quality control of tissue sections

🔹Preparation of libraries from Visium slides (by GENOM'IC)

🔹Sequencing on NextSeq (Illumina) in paired reads

🔹Bioinformatic analysis (optional) by BIOINFORMAT'IC, with several levels of interpretation

Spatial Transcriptomics : a complete solution

The GENOM'IC, HISTIM and BIOINFORMAT'IC core facilities offer expert support for your spatial transcriptomics projects, drawing on cutting-edge technologies developed by 10X Genomics.

We offer personalised support at every stage of the workflow, from feasibility assessment to the production of usable data.

Once the quality of the analysed tissues has been validated, the HISTIM platform takes care of preparing the slides: staining, imaging and the various steps up to probe hybridisation on the CytAssist. GENOM'IC then prepares the libraries and sequences them. Finally, the BIOINFORMAT’IC platform offers several levels of data analysis, ranging from standard processing to more in-depth analysis.
